A check-in visit to the Grid following Clu’s defeat ends with Sam and Quorra returning to the user world with Yori and Rinzler in tow. Quorra believes that Alan can help Rinzler, but Sam is much less sure of the program bearing the strangely younger face of his foster father. That doesn’t even begin to account for how Sam will explain Yori to Alan, not when Lora has been dead for years.

Sam Flynn, while looking for his Dad, falls into the Grid earlier than the movie, at age 11. After being caught by Rinzler, Sam mistakes Clu for his Dad, Kevin Flynn. Clu thinks he can manipulate Sam’s User powers by pretending to be Kevin Flynn, so he goes along with this.
Clu does not know what a child is.
Meanwhile, Rinzler is dealing with the overwhelming instinct to protect Sam at all costs, and Sam exploring the Grid with no comprehension of danger.
I view Kevin Flynn, Tron/Rinzler, and Clu as like brothers, so this is basically Sam Flynn getting to hang out with his weird uncles.

THIS WORK IS IN THE PROCESS OF GOING THROUGH HEAVY EDITS. Read Chapter 3 for details. Work was previously abandoned, but will be resumed after edits are completed.
There was an intern at ENCOM that started in ‘83. A prodigy in academics, specifically anything related to computers. A girl, fresh out of graduate school at 22. People joked that she loved computers more than people. They weren’t necessarily wrong. A workaholic, an introvert, an asshole, a weirdo, they called her. Prodding and direct, she didn’t care much for manners or sympathy, nor what anyone thought of her. She became suspicious of Flynn’s activities, and despite him being the CEO of ENCOM, her boss, she found out where he would spend days away from the company. She found out about it all, and confronted him about it.
Instead, Flynn offers her an exclusive position.

Kevin Flynn and CLU are gone. Alongside that, his son, and the last ISO have vanished without a trace. With the Grid without a user, the possibility of the whole system falling into chaos and in-fighting couldn't be higher. However, like clockwork, Tron rises again to bring peace back to this tortured digital world that is exhausted from cycles of conflict. However, he's not doing so well. The guilt and reignited responsibility owed to the Grid weighs heavy on the old program. Tron poor headspace has him missing home, his old life, yearning for a connection to the past. Coincidence grants him his wish, but in a rather unexpected way.

It's Tron's own fault really. He should have suggested they meet somewhere else, should have told Sam that anywhere would have been better than returning to the End of Line. There were other clubs in the city, they could have given some other program their business instead of humoring Castor in his newly rezzed state.
But it's too late for that, and he wishes he'd had the foresight to see this coming.
