The world relied on Superman. Everyone knew that.
They relied on him for protection from the threats of both their own world and beyond. It was terrible to imagine what might happen if that protection disappeared, or worse, went rogue and became a danger to the very people it had once defended. But it was Amanda Waller's job to imagine it. It was her job to plan for it.
So when Superman began showing obvious signs of severe Heightened Rut Syndrome, a condition that could lead to increased aggression and loss of control if left untreated, Amanda Waller knew there was no option other than to take action. There was only one cure for a case of HRS as advanced as Superman's clearly was. The alpha would need to bond with an omega.
Unfortunately, Superman was the last of his kind. There weren't any Kryptonian omegas in existence for him to mate with. That was fine, though. All Amanda had to do was make him one.
That and also somehow convince Superman and his surprise alpha "mate" to go through with actually bonding with the thing once it was ready for action.
